From your description, I see that you have your own website and use Office365 P1 plan in your organization, after you add name server records and point to Office365, emails works but the website is down.
Based on current situation, if you’d like only to use email in Office365, you need to delete the name server records and add MX record , Autodiscover CNAME record (if you want to configure Outlook automatically, this record is needed) and SPF record in your domain register.
Note: SPF record is a TXT record. You use SPF records to ensure that destination e-mail systems trust messages sent from your domain. http://help.outlook.com/en-us/140/cc188656.aspx
To see the DNS records, please follow the steps below:
On the Admin page, in the left pane, under Management, click "Domains" -> On the Domains page, click the domain name -> Click "Manage DNS" Then you can see the MX record.
